Why Shopify books drift

  • Gross sales do not equal payouts
  • Fees and refunds need separate treatment
  • Each processor needs reconciliation
  • Clearing balances may reflect payouts in transit

Shopify revenue is more than the amount deposited

A payout combines multiple events: customer payments, refunds, discounts, payment-processing fees, and timing differences. Treating every deposit as sales can distort revenue and expenses.

We help account for the activity behind the payouts, reconcile the related balances, and present meaningful results in QuickBooks Online.

What we handle for Shopify businesses

Accounting built around the realities of online selling, not just transaction coding.

Shopify sales and payout reconciliation

Reconcile Shopify sales and settlement activity to the actual payment processors configured for the store. Match gross sales, taxes, discounts, refunds, fees, payouts and deposits to QuickBooks Online without duplicating revenue.

Fees, refunds, discounts and chargebacks

Review processing fees, refunds, chargebacks, adjustments and payout deductions for each relevant processor. Trace them from processor or settlement reports into the correct QuickBooks Online accounts.

QuickBooks Online and integration setup

Set up or review QuickBooks Online account mapping and Shopify integrations, including A2X or Link My Books where suitable. Check how payment-method receivables, clearing accounts, fees, taxes and transfers are recorded.

Inventory and Cost of Goods Sold

Review purchasing, available inventory records, period-end quantities, costs and landed cost considerations as the agreed scope permits.

Bank and credit-card reconciliation

Reconcile bank and credit-card accounts against statements, trace processor deposits to the bank, and investigate unmatched entries, duplicated deposits and unsettled amounts.

Monthly financial reporting

Prepare and review financial statements and practical management observations to support clearer business decisions.

Every payment method, fee and payout accounted for

Shopify can accept payments through Shopify Payments and separately configured providers such as PayPal or Stripe. Checkout options may also include Shop Pay, Apple Pay, Google Pay, cards or buy-now-pay-later methods, depending on the store and region.

We first identify which provider actually captures and settles each transaction. Payment methods displayed at checkout are not automatically separate settlement accounts. We use the correct processor reports to prevent double-counting.

Clearing accounts do not have to be zero

We reconcile each processor’s clearing balance in QuickBooks Online to its supporting settlement activity. Balances may legitimately remain at month-end when payouts are pending, deposits have not reached the bank, refunds are processing, or settlement timing crosses periods.

The goal is an explainable, supported balance, not forcing clearing accounts to zero. We investigate differences, aged balances, duplicated postings, omitted fees and transactions that cannot be matched.

Shopify plus Amazon or other sales channels?

As an online business grows, Shopify may become one part of a wider sales operation. We help bring activity from marketplaces and payment processors into a coordinated close, while identifying transfers, duplicated revenue, settlement timing issues, and inventory-related exceptions.

The exact integrations, entity coverage, and inventory methods depend on your existing systems and source data.

How our Shopify accounting engagement works

1. Review your Shopify store, checkout and payout setup, every active payment provider, QuickBooks Online accounts, inventory records and existing integrations.

2. Map the actual payment flows into QBO. Identify Shopify Payments, Shop Pay transactions, PayPal, Stripe or other third-party gateways, card and wallet payments, and applicable buy-now-pay-later providers without counting a checkout method twice as a processor.

3. Reconcile sales and refunds by processor, trace payouts to deposits, verify processing fees and adjustments, then reconcile each corresponding clearing account to its settlement records and explain unsettled items.

4. Review inventory and COGS where applicable, post supported adjustments, close and review QuickBooks Online, and report unreconciled exceptions and legitimate payouts still in transit.

Existing books need cleanup first?

If deposits were booked as sales, historical settlements were not reconciled, or inventory costs are unreliable, we can propose a separately scoped cleanup before ongoing monthly accounting.

Built for established Shopify businesses

This service is suited to Shopify owners who want reliable financial statements, a repeatable month-end close, and someone who understands commerce settlements and inventory accounting.

We work primarily with QuickBooks Online and accounting integrations appropriate to the business. Google Sheets alone is not a substitute for a dependable accounting system.

Fixed-fee pricing matched to your scope

Fees depend on transaction and payout complexity, payment channels, inventory, historical cleanup, reporting requirements, and the condition of your existing records.

You receive an agreed scope and fixed-fee proposal before work begins.

Frequently asked questions

Do you work with Shopify Payments and PayPal?

Yes. We reconcile each active provider included in scope against its settlement reports, fees, refunds, deposits and relevant QuickBooks accounts. Shop Pay, card wallets and similar checkout options may settle through Shopify Payments rather than acting as separate payout processors.

Can you connect Shopify to QuickBooks Online?

We can review or implement an appropriate workflow using QuickBooks Online and supported tools such as A2X or Link My Books, depending on your setup.

Can you handle inventory and COGS?

Yes, within an agreed method and where source records are available. Significant historical or complex inventory problems may require a separate project.

Do you offer one-time cleanup?

Yes. We can assess prior-period issues and propose a separate cleanup scope.
